The people who ran it probably broke the EULA. That's the usual reason for getting blacklisted.

Which one is that, and what was happening on the server?

I don't know exactly how they broke the EULA, but I think it might be because of the donation system they have. (But that's just my guess, could be a completely different reason)

From what I've heard they usually try and work with people before resorting to black listing their server. The issue is that many times the people running servers aren't professional and mature people and don't want to work with Microsoft to come to an agreement and think that they can get away with just brushing off messages threatening to shut them down. Not sure if that's the case here but that's been the case in the past.

It sort of looks like that might have happened, and only following the blacklisting are the server admins seriously talking with Mojang about their practices.

Mostly this, and some then go on to claim “censorship” despite being given many opportunities to address the issues.
