That's a bug, you can fix it by reloading the game. I once lost a 2.5k fleet* to a 500 fleet as Determined Exterminators on an Ironman game because I sent my fleet in and didn't pay attention to it (it had 5x the fleet power, so what could go wrong?)
I decided to RP a bit and not close out the task manager, deciding that it was a software glitch in my admiral subroutines - the enemy ships were mistakenly identified as friendly ships due to them being practically identical (we were both using the Reptilian ship models), resulting in our ships refusing to target them, which was patched after the fact by ordering the fleet to terminate any and all deviant warforms. We went on to capture the systems we wanted, destroying their entire fleet in the process, utterly crippling their power and leading directly to them being exterminated by the friendly neighborhood Fanatic Purifiers within a few years.
*: It was mostly corvettes and they were led by a Trickster admiral, so I only lost about a third of the fleet. If it was more than half, I'd have task managered this for sure.
Figured that out after I quit the game to do something else. Came back later in the day and the handful of ships remaining did finally engage, so at least now I know what to do if this happens again. Unfortunately, I lost the entirety of a 10k mixed fleet of Battleships, Cruisers, and Destroyers (which was about half of my naval power) to a 5k fleet, which set back my war efforts quite a bit.
