Realpolitik? I mean, if your country is being invaded by a seemingly omnipresent, incredibly powerful empire with a large army, far-reaching influence, and infiltrators in every level of your government, and you simultaneously are facing a major rise in violent opposition to your regime to the point where a powerful rebel movement is growing in several provinces, one would think it would be a good idea to try and come to a peaceful arrangement with the opposition so you can focus a united front against the invading empire.
Celestia might be an idealist, but she isn't completely stupid; if she saw inevitable defeat, she would try to find a way out of it, and working with the rebels, as opposed to allowing civil war to decimate Equestria's military strength, would be a reasonable strategy to do so. Moral principles don't win wars, after all; sometimes, working with evil people to defeat even more evil people can be necessary to emerge victorious at the end of the day.
