All planets in the Maelstrom disappeared without a trace. It seems like they were all but obliterated in the massive explosion from the warpstorm but in reality they were teleported into the warp. With the Maelstrom gone the section of the galaxy is missing.

(Meh, Nah, We don't even enter the warp anyway, we just travel along the warp-realspace border, which was a tricky task which often resulted in our ships being ejected violently from the warp, with the Nicassar we can travel along this border perfectly, optimising speed.)

(Nothing. The warp is a lot safer now, and unless they provoke the Imperial navy they will be able to pass through unimpeded.)
(You might want to investigate the whole "section of the galaxy disappearing" thing.)

With the Imperium in the warp the inquisition is dispatched to scour all of the worlds for remaining chaos cultists. The Mechanicus is dispatched to the dark forge worlds to scour them for technology, and hopefully get them up, and running again.

(They're not considering it, they're debating various things, that simply was an option. The Emperor is the Reincarnation of thousands of ancient and very powerful psykers, the Nicassar is the collective mind of thousands of very powerful psykers. They are matched in powa, imagination ftw!)

(Factor in the Mewtwo which are equal in power to the Nicassar, and the emperor gains the advantage.)
The Emperor returns to Armageddon, and uses his powers to reshape the planet to his whim. The entire planet is expanded, and the terrain changed. The ecosystem changed from a rocky sparsely vegetated world to a paradise world teeming with white sand beaches, and beautiful vistas. The hive cities would be left alone but their pollution would be simply faded out of existence by the emperor or by a sanctioned Pysker. The Emperor would make the primarchs Living saints using his power.
(Living saints are like greater daemons, and daemon princes except not evil.)
