Malachite is a great antagonist. I wouldn't call him a villain. Theres no real villains in this story, which is a great thing about it imo. Even the tide is just programmed to do what it does. It's not evil, it's just stupid.
The doctor lets stress and shit get the better of him when he's assigned the task of saving the entire species, and commits ethical violations on the test subject to do so. He isn't a villain, he's just in a fucked up situation and did something stupid, etc.
The most irrationally evil thing in the fic is something Twilight does, and it's to pointlessly fuck with someone for no reason.

So I finally got my copy of MLP Comics Issue #20 (the one with Maud Pie from Hot Topic). Anyways, I love how they did Alternate World Luna and Celestia when they turned good instead of evil. Luna was dressed in Greco-Roman Garb which is fitting because there is a Goddess Luna in the Roman pantheon, and yes she is the Moon Goddess. There's also the fact that Greeks had their own moon goddess named Selene.

Celestia was wearing the Nemes Headdress from Ancient Egypt. Which is fitting for her because of the revered the Ancient Egyptians had for their Sun God Ra.

I thought that was interesting. :)
