I believe they were never ponies in the first place. Their true forms that were revealed in Rainbow Rocks is how they appeared in Equestria before being banished.

since twily read that they were 'beautiful creatures' in the first place, form revealed in the end was just some demonic super-evil form, not usual equestrian look. but even this form looked very pony-like. or better to say, sea-pony like. RL Sirenes were sea creatures after all.
