Disappearing can take many forms. Usually it takes at least a month- they must be kept in captivity while their case is considered. Various tests may be performed during this period.

The SoB probably see Terra as an untrustworthy regime, not very helpful to them mainly on the fact that they are still are at least a partial democracy and aren’t useful to Her Grace, as well as projects like Nuclear Winter proving they are too much of a loose cannon to be trusted by Her Grace.
