Short of having your own battleground tied in place as a patrol formation, normal patrol ships and aircraft don't search that far out to sea.
And your AEWACS clearly AREN'T in position in the north, or FAP would be busy shooting them down.

Oh you also hit some military installations in the city, which has also caused alot of collateral damage. And the document about the EMP resistant electronics is very bare and doesnt explain all that much, so i would assume that the most vital parts of your ships, such as the engine and fire systems would be EMP protected. but more secondary equipment; Lights, Aircraft, And some radars would be completely fried by the blast.
Sorry but I can only assume that EMP-resistant equipment is very fucking expensive
