Really really low frequency radio channels plus just using INS to get a pretty good guess of where it's located and likewise where the other sub is located.

Well the big :Not:Amazon River is dotted with multiple cities and downs, including Santiago. Going back down river is basically suicide (although it might beat dying of starvation while crapping your pants and being eaten alive by bugs).
The other major river wasn't the one CADI dropped them off in, and it probably has a city or two along it somewhere.
