Occupied planets are considered separate entities and vassals of the Order. Tribute is extracted, planets are made to swear fealty, and a local branch of the Ecclessiarch is established. Aside from that, the locals are allowed to live much as they did before, but with the added bonus of being offered the full protection of their feudal masters.
Internal politics of planets are left to the planet's own devices.
Looting, pillaging, and the salting of fields only come into play when a planet rebels or is at risk of being lost to an enemy.

The Order would normally refuse, but it will end up taking whatever allies it can get should it be staring down three individual enemies, even if one will be greatly weakened and not really a threat.

It's done on a case by case basis. Krissian beliefs are interwoven with native mythology in order to make the transition less painful. Local holidays are adapted to fit Krissian doctrine, etc. Much the same way that the Catholic Church spread Christianity to pagan Europe.
