It's not really a matter of "how deep" - if you have the Prospecting tech, each time you use it in a city the odds of future success decrease. If you want to find "deep ores", first you have to research Braced Mineshafts (which requires Shaft Mining, which requires Fracture Mining).

Actually Prospecting doesn’t rely on Braced Mineshafts - rather vice versa. Your prospectors can find deep ore without any way to exploit it; you’ll just need to research a viable method of extraction.
