Well, I will be up a while longer to accept an app if you can get one up.
A clone on the Rebel's side though is very interesting. As clones were modified to be loyal to the Republic/Empire. I would be curious to see how you would bypass that.

Even more interesting would be to see how these clones would bypass their increased ageing. By the time of the Battle of Yavin, all former clone soldiers had already perished due to their advanced ageing process. Their ageing was doubled, making for quick soldiers for a quick war.

Something is wrong with someone if their natural lifespan is less than 44 years.
(22 BBY - 0ABY= 22 years, 22 x 2= 44)

Hmmm... I seemed to remember something about it... Anyway.
For everyone else, a post has been made. I tend to write in a somewhat confusing manner, I have found out. So, if anything seems strange to those reading, I would like you to tell me. I could make the necessary edits, then.

There were actually rebel clones as well after order 66 who refused to kill the Jedi, Most of them were either ARC trooper, NULL troopers (Not sure if that the right name), and Republic Commando Squads. Not usually your common grunt.

Yeah, but Darth Vader went around with a bunch of compliant stormtroopers and taught them a lesson. That is perhaps one of the first cases of rebellion in the Empire (19 BBY), other than the Nosaurian Uprising, which happened just about a week after the Empire came to power.

Also, since Darth Vader and the Emperor are dead, and someone's already probably taking the Emperor's place, could Dark 14 perhaps take Vader's place?
One more thing- is this canon? I.e. can I do something that drastically changes the preset post-Endor history of Star Wars?

What position of Darth's are you talking about? Because he held a few. Right hand man of the emperor, head of the 501st legion, commander of the Executor... There are probably a lot of officers fighting for all those positions.
As for the position of emperor: Yes, the canon dictates that the Director of Imperial Intelligence took control as Empress, but her hold didn't stretch much further than Coruscant, I believe. So, the position of emperor is pretty much lost. Especially if my mission is successful, then we'll have to scrape her of a wall.

Actually, that's no longer canon anymore, IIRC. It's now part of Star Wars Legends (which was formerly the Expanded Universe), and is not apart of the official timeline.
