Because you won't fire on the bridge which needs to be destroyed, since there're civvies on it.

I kill the civvies, so the target bridge can be destroyed, since the bridge is important to the completion of the mission.

Also Garret wouldn't destroy the bridge anyway if you did that. He'd likly Dump the missile and come after you...
