Most loyal to who? Serving with someone and experiencing something with them can be stronger than a sense of patriotism that you were taught as a child. Once you grow older you formulate your own opinions and learn to see whats wrong for you and whats right. And yes indoctrination is a factor but you just said that you would kill their families when not all of them have one.
So yes there are lots of factors involved and its hard to say what is what but to be fair a third or fourth of the fleet would most likely stick with Revan.
They are loyal to the Dark Council none of whom are Sith. Whilst yes you are right about the other factors, those who are only exposed to a certain way of life with no knowledge of any other way of life along with social pressure to conform coupled with the only way that you can form an idea of right and wrong is from seeing what everyone else is doing and using that as a base then of course you have what they are brought up to believe like for example that the Sith are a threat and will kill everyone if given a chance.
