No, the shogun or whatever is leading a war against the Emperor of Japan with those forces. They already started fighting I believe.

The old player kind of played both at the same time, but it was pretty obvious he favored the Shogun winning seeing as he didn't mention the Emperor until it was the Shogun leading forces against him. Spain just helped it to modernize, I believe it was Spain at least, but I don't think Spain knew IC that they were going to lead a civil war or anything.
