Also, there's something wrong with the fact box in my factbook. It doesn't stay on the right even though I have:

You centered everything, did you forget to put [/center] somewhere maybe? BTW, I'd suggest doing sth with "drives on the..." column. The description is too long, destroying any formatting and making your box look somehow too blank.

Looking for some advice.

Basically, my factbooks and dispatches, especially my military section, are becoming extremely cluttered.

Naval Tracker

I'm looking for a good way to integrate all this information together and make it easy to find and navigate between stuff. Are there any factbooks out there that do this exceptionally well?

Yeah, you should break up the "drives on" line into smaller chunks.

Perhaps a page titled "Monemvasia InfoCenter" (or something like that) and modeled after a table of contents page would work?
It would be a central page that categorizes and links to each of your factbooks and threads, and so you would only need to link to one page for people to find out more about your nation.

Try putting all the rows of each table into one big line- for example,
Instead of:
[tr][stuff]
[tr][stuff]

Try:
[tr][stuff][tr][stuff]

With [stuff] being everything in between.
Not very fun or easy to edit in new info with it, so you might want to save a copy of the current table's coding if you're planning to add or change things later on.
