-The best is fuel, simply put. General assumption would be that the carrier (if that's truly what it is) has a fission, fusion, or some other large power source where it doesn't need to worry about it's own fuel, but it's aircraft do, or perhaps they use air-breathing engines, or hybrid engines which are typically more effective in atmosphere since they don't need an oxidizer.
-If you already control the skies, then who cares where you are?
-General rule of space-combat. Best place to be when facing an enemy with overwhelming firepower? Between him and his planet (provided you need to engage him toe-to-toe). Preferably over something like a city he cares about. Means he's not going to pull out the big-guns and you get free-range to fire at him with whatever you want.
If he just so happens to be in the upper-atmosphere, then you go below him.
-Or stealth. Use the planet to cover you from the enemy radar.

The problem with the ACWs is they're obviously more designed for a post-modern human group who likely found some amazing engine/anti-gravity tech that enabled them to make space-ships (which is more or less precisely what the artist was going for, having seen that and others like it on his dA account); much of the tech still is quite apparently modern rather than FT. Most importantly - the bridge is placed along the external hull, rather than being protected, due to lack of modern advancements allowing for effective piloting of a vessel internally. It's possible, sure (even with modern ships, not having a super-fancy Secondary Conn which would rely on phonetalkers as "eyes"), but not 100% practical with video-feeds as of yet. The Explorer (or Armageddon as you call it) depicted follows those same lines.

Yeah, um. You know that the fleet of ACWs depicted are not exactly what they actually look like. The pictures I gave were an accurate depiction of my ships, not their exact appearance.
