Atlantis has in the past used nuclear weapons and, on one occasion, biological weapons. The weapon in question was used against a race of hostile aliens. It is no longer in use, mostly because it didn't actually work. We do stockpile and occasionally use nuclear weapons.

We also have Ancient drones, which are capable of immense destruction, and serve as the primary weapons of both the city itself and our sole warship, the Athos.

We possess Gamma-activated Quantum bombs which derives their power from the splitting of hydrogen nuclei into their quark components. Thereafter, the extreme levels of radiation then proceed to force a uranium-deuterium tamper to undergo a thermonuclear explosion. The result? An explosion which can be several times greater than that of Old Terra's Tsar Bomba explosion in the insignificant year of 1961.

Biochemical weapons include large stockpiles of nerve agents, viruses, and bacteria which aim to render the battlefield virulent and extremely debilitating to the respiratory, nervous, and circulatory systems of all sentients.

Finally, we have several Orbital Ion Cannons, capable of firing upon a single target, thereby wiping it off the face of the Earth. Of course, it is only used for heavily-defended strongholds and major enemy cities.

Well...

Every Cruiser in our Navy is capable of executing the order Base Delta Zero, where it bombards the planet until the ability to support any life is destroyed, the oceans have been devastated, and the atmosphere damaged to the point that it is on its deathbed. We also have ten Eclipse-Class Star Destroyers, which have a superlaser that can destroy a planet with one shot. Cracks it clean open. We also can arm any missile with a nuclear warhead, which has the advantage of poisoning the crew of enemy ships with radiation. We also have a few biological WMD's, like Project Blackwing, which is program that enables us to zombify enemies. Though we don't use it often as it has the nasty habit of biting us in the ass. Like accidentally contaminating the ship, and the zombies can pilot star ships and drive them into our system.
We could also destroy a star if we wanted, but meh. We like to mine for resources, especially certain precious ores. Cracking a planet is the favorite option, as it removes the occupants AND makes it easy to gather resources.
