Grouping all the Islamic Empires of the period into one is kind of like saying "The European Empire" meaning Charlemagne, the Byzantines, and the Swedes at their respective heights. There was a great deal of difference in each of the seperate Islamic empires.

Where they were declared inferior and were forced to pay tribute at a Christian style, and didn't have many rights unless converting to Islam.
In Al-Andalus, the society was more tolerant, although Muslims were still treated as superior.
As such, they were accorded rights and were not persecuted for their religious beliefs unlike most parts of Medieval Europe, but were not accorded full privileges such as those accorded to native Muslims.
