Yeah, each pokemon could effectively be a Dynamax raid battle, and just wade through the lions, crushing them, and ones like gigantamax blastoise, which literally is a battleship on legs, would just mow through thousands of lions per second. Ordinary tyrannitar can destroy mountains and redraw maps, just imagine the dynamax version. The question isn't even "how long it would take" but "what pokemon would get the highest kill count"

most of the moles would die pretty fast, but there would still be a lot of surface moles.

the lions would get swarmed by the moles pretty quickly. 1 billion lions is a lot of lions, but when they’re being swallowed up from every direction, including below, they may have some trouble. they’d probably see some early success but would eventually tire out and be consumed by the mole army.

as for the pokemon, maybe. the moles would cover all the water, so the aquatic pokemon might have some trouble. the land pokemon would eventually see the same fate as the lions, as would the flying pokemon, who can’t fly forever. I think some pokemon can survive in space, and unless the moles develop space travel before running out of energy, those pokemon would survive. then it just turns into a waiting game to see who starves last. the moles have a mole of moles to eat, while the pokemon have maybe some biscuits. this is of course assuming that Perish Song, Earthquake (or rather, Molequake), and other AoE attacks have a cap on how many moles they can affect. unfortunately, no pokemon who are hypothesized to survive in space know Soundproof, so Perish Song might not work. if we take some liberties, we could suppose Voltorb and Electrode don’t need to breathe, or we could have Necrozma or Hoopa portal into another dimension or something.

All the Pokemon have to do is use the fire Pokemon to set the grass in front of the lions on fire and the lions will trample themselves trying to escape.

Step 1- Make sure each lion is holding a berry before the match begins.
Step 2- Polteageist uses the move Teatime, forcing every lion to eat its berry on the same turn.
Step 3- All the lions die of old age while waiting for 1 billion berry eating animations to play.

950 Pokémon, including several beings in control of space, time, life, death, the literal Creator of all the Universe, the progenitor of all Pokémon and a funky blob known as Ditto. Not to mention the beings, which can throw fire, fire water blasts capable of cutting through steel, which can rain thunder and lightning, which can throw beams of ice, the list can go on for a while. And that's only attacks, it does not include the creatures, which are made of metal (either by typing or by being) or the literal ghosts, which are intangible under normal circumstances.
One billion lions sounds impressive, but... no, I'm firmly on the Pokémon Side in this one.

Of course, the question now is, what you mean by "far bigger" - do you mean in a physical sense? Because a male lion at the shoulders is around 1.2 metres in height. Granted, Pokémon are only categorized by height, but the Bulbapedia List is rather clear on how many Pokémon would be bigger.
If you mean by weight, then an average male lion is around 190 kilograms. Bulbapedia got you covered yet again with Pokémon, which are heavier (granted, not as many, and some don't really make sense, if you think about it, but still, that's what the game says).
Mind you, this is the comparison between a singular Pokémon of either of those lists and a singular, average lion. There are enough Pokémon, which are lighter and/or smaller then the average lion, but there are enough, which are either larger or heavier or both by a wide margin.

At the end of the day, this is a fun little hypothetical (well, not fun if you are in lion conservation, that is), but we can't go at this without acknowledging a few flaws, both in the scenario itself and in the Pokémon Franchise's eponymous creatures.
