Why should the children within the religious institution be harmed just because they are being adopted out by the religious institution? Why should a religious institution receive government funding for adoption if they discriminate in this way?

In the same way a conscientious objector can dodge the draft. I don't know the details, but if a Catholic org doesn't want same-sex couples to adopt a kid under their care, something equivalent to the kid's benefit must be done. As to how, I have no idea.

And that seems awfully subjective. I wouldn't trust a religious organization to know what's best for a child if they're barring same sex couples from adopting. Of course, removing religious organizations from having such authority in the first place would make it a non-issue.
