No, homophobia cannot be justified. Even if it is the rare case in which someone is passively homophobic, it still creates a negative bias that could manifest itself in a number of ways. Someone that is passively homophobic may still take actions (voting, etc.) that will hurt people in that community. This, and, it's just such an ignorant, irrational fear. Being gay doesn't have any effect on other people's lives.

If your church does not wish to marry two homosexuals out of the basis of their religion then yes discrimination should be allowed (whether or not this can be seen as homophobia is debatable). There is a delicate balance of maintaining freedom of religion and respect for people´s sexual orientations.

Anyone should be able to hold unpopular opinions, and it is completly understandable that people may dislike Homosexuality, just like they may fear Islam (Islamophobia), Judaism, Christianity etc. BUT there is no justifiable reason to harm or publicly discriminate people because of it.
