Here's the same story confirmed by the BBC:

http://news.bbc.co.uk/1/hi/world/asia-pacific/8589507.stm

It also seems as if this isn't the first time:

2009: One North Korean sailor killed in a naval battle
2002: Four South Korean sailors and an estimated 30 North Koreans killed in a naval battle
1999: At least 17 North Korean sailors believed killed in naval fire fight
1998: South Korea captures a North Korean mini-submarine in its waters
1996: A North Korean submarine runs aground in South Korean waters

So while not wanting to downplay the seriousness of the present incident, since none of the above resulted in the nuclear annihilation of South (or North) Korea, I don't think there's any need for you to head to the embassy just yet.

Now now, it hasn't been confirmed that it was a North Korean attack yet.

There is a high probability that it is, but we should be honest about this sort of thing.

That out of the way... shit. This could be bad. Even on the off chance that it wasn't North Korea, it's likely to further strain relations.

And I doubt the Embassy would afford much protection in the event of an exchange of nuclear weapons, anyway.

The locals live in huts on stilts that are connected by rope bridges, living on a diet of rice, fish, and fruits. The language barrier is currently at full power.

Right now, it's only a "possible NK attack", but they are going into alert mode.

Likelihood is US Embassy staff and all Americans who got there in time will be evacuated by the nearest Carrier Task Force that is the typical MO for shit like this. Especially since Seoul is within the range of DPRK Artillery batteries.
