If if get a collection or bundle from steam, and I already own some games from that bundle or collection on steam, do they still charge for those games for second time, or are their price removed from the price of bundle?

In some cases, you will get an extra copy of the items you already own, which you may then gift to others. In other cases, you will just lose the extra copies. From what I understand, the Steam store/interface will tell you whether the latter or the former applies to your bundle.
In both cases, the price remains the same.
