I think it might be a case of legal technicalities.

Which is absurd, but it's not like they up and decided to ignore what gender she was. It's more that they look at the law and say

"Well, you didn't legally change your gender so... our hands are tied, since the law says we have to send you here."

I'd imagine it should be possible to change LEGAL gender from within the prison system, and then she'll be transferred.

This all brings up that it's dumb to segregate prisons in the first place, and brings up that we should make changing legal gender easier.

EDIT:

It looks like, actually, it's only her passport that hasn't been updated. Whether she has or hasn't changed her other legal documents, I can't find.

It's possible this was a case of finding an excuse (the passport), instead of a legal technicality.

If there were multiple conflicting legal documents, and they decided to send her to the male prison, that would in my opinion be a transphobia issue.
