Xenophobia is fear of something which is "foreign", or more appropriately for this context "different" to the individual in question (as the word suggests), not fear of aliens. Asking if the reason behind someone's transphobia is just pure xenophobia is a valid question, and I wouldn't imagine that it's inherently offensive.
