Constitutional limitation; president of the Philippines can only have one term; no reelection for consecutive terms.

Perhaps we might want a policy where there would be a referendum to extend the term of a President or replace Him with another one. In a perfect world where all nations have zero nationalism (i.e. the mythical hippie land where all hold hands and have free sex), I might be inclined to agree.

Compared to Ampatuan and other clans in Mindanao? Even I would ask for Duterte to run (if you're talking about Bangsamoro). As for Miriam Santiago, I doubt she's going to run because she got elected as an ICJ judge, remember? Although there's also a high possibility of her rejecting the post eventually.

Incompetence and constant gradual multiplication of rebel numbers.

I guess what we do need is an Erap type policy for these rebel groups. All-out war. While at the same time a Miriam type attitude for corrupt officials, a Duterte type attitude to criminality and a Lee Kwan Yu attitude in economic reforms and policies. Because a war against the rebels would not guarantee us victory. As long as there are poor desperate people who will have nothing else to do and view rebellion as their last resort to achieve their illusions of a better life in a vile manner, then there would always be people who would replace the rebels who had died.

On the plus side though, NPA's leadership is weakened thanks to the arrest of that guy (forgot his name :P). I can imagine NPA turning into bandits right now (even though they really are bandits).

They will abandon communism and their movement and their party would collapse altogether, victory will be at hand. But banditry would be a problem with the broken rebel groups. It's probably the right time to celebrate the fall of communism in the Philippines.
