Just refer to people according to their preferences, it's not asking a lot, it's asking basically nothing.
That is like someone saying that they want to be recognized as a monkey, when in fact they are still human. Just because you want to be the opposite sex doesn't make it so. I'm not going to believe that because someone went through sex reassignment surgery, that they are now suddenly male or female; when it still does not have accurate results. Any changes from the procedure is only to the external appearance.

The I generally stands for intersex -- someone who is born with ambiguous genitalia.
Longer acronyms include LGBTTIQQ2SAA (lesbian, gay, bisexual, transgender, transsexual, intersex, queer, questioning, two-spirit, asexual, ally), by which time I think it is getting ridiculous and too much of an attempt at political correctness (well, something like it) by including every label. Trouble is, some are left out even in that -- where be the genderqueer, genderfluid, bigender, pansexual, gray-a, etc. people? Since it's clearly meant to encompass everyone, the ommissions are more glaring.
That's why I usually stick to one of three: LGBTQ, since it's widely understood and the queer Q is a recognition there are more labels whilst not having to list them all or leave one out by accident, queer, since it's quick and simple (but some people are offended by it), and GSM. GSM is "gender and sexuality minorities", which includes every non-straight and non-cis label or lack thereof, is short and memorable, and cannot offend anyone.

As an ally, I would like to state that I don't really need to be in there. In fact, it kind of cheapens it to have me in the alphabet soup.
