They should just focus on historical stuff, and if they feel the need to resolve the modern day storyline, they could shift it into the lore of Watchdogs. Say Abstergo defeated the Assassins as an organization but that hacker groups are aware of their hegemony and are now opposing them on their own or something.
I have to ask you though... How would they bring that back?
Assassins' Creed 4 is one of the most celebrated games in the series not just for it's boat mechanics and combat, but also because it's the game that focuses the least on modern day shit, it's an ancillary adventure game at best that is never more important than the main game, because the main story is interesting enough.
TBH, the assassin genetic memory shit just feels like a frame story excuse to just make video games about whatever things they want... And not a very good one.
I seriously doubt they would do that, it's more likely that the Abstergo shit is just either going to get worse or it's going to be dropped altogether.

Blatantly wrong shit like this is why I will never respect anybody's negative opinion on the modern day, ever. Literally every single game since Rogue has not even remotely had as much modern day in it as both Black Flag and Rogue do. You don't even get any "playable" segments in Unity and Syndicate. Hell, the more I think about it, the more I can't decide which game has less, Unity or Odyssey.

I remember Black Flag having quite a lot of modern day segments. Probably third most after the first game and Brotherhood.

There's a surprising amount of cool stuff to be found in Black Flag's modern day. Throughout the entire Assassin's Creed series, up until that point, I had no strong opinions on Desmond Miles as a character. Then I heard his audio files in Black Flag's modern day. And so I've loved him ever since. And mild spoiler alert, we got more files in Valhalla. The more Nolan North comes back to voice a dead character, the more I like Desmond. Dude could've probably cut loose from AC a long time ago, but he's still coming back.
I feel like people don't even try to explore the modern day segments (when applicable), which is why people view it as a distraction, they don't even know what they're missing out on.
