Especially since Danse is not in charge, Maxson is and he is not a synth (which is evident when you kill him if you go against the brotherhood and check his body), same with other key brotherhood figures in 4 such as Kells, Teagan and Quinlan. If the Brotherhood was a puppet im pretty sure the Institute would not have them come to wipe them out.

The fact that no synth components appear in the inventory doesn't mean that one didn't carry out the slicing and dicing to look for it. It just get weirder the more you think about it.

Add to this that the Sole Survivor is never told to start doing quick and dirty autopsies on every body they find. They just decide to do it. That's their natural reaction to the new society they find themselves in.

I really respect the narrative conundrum added in Far Harbor that opens up the possibility of the Sole Survivor being a Synth. That really opened up the possibility for some interesting character exploration and world building so of course they didn't follow up on it.
Nevertheless they would know where to look for the synth components maybe.
