So what happens to all of it?
With that kind of energy, all sorts of things become possible, and the various Poké Ball companies have access to an untold number of Pokémon. The notion of "Gotta Catch 'Em All" is propaganda to convince trainers to catch as many Pokémon as possible, while the rule of only allowing six active Pokémon ensures that trainers will catch hundreds of Pokémon that they will stick in the PC and then never use. That is why the PCs are free: they are, effectively, energy banks. Like with a regular bank, opening an "account" and putting your Pokémon in is free because the bank doesn't just hold onto it. Regular banks lend out that money, and the Poké Ball companies sell that energy. Unlike regular banks, though, trainers don't collect any sort of interest.
This is the crux of it all. Silph Co. and such are, predominantly, energy manufacturers, and they collect that energy by exploiting the ignorance and naiveté of children. They created the Pokémon League and filled the world with propaganda uplifting trainers into superstar status above even athletes and movie celebrities. Everyone and everything else are pawns in their games. The regional professors are paid to recruit new trainers and promote the collecting mentality by handing out inexplicably empty encyclopedias. Bill and the others manage the PC Storage System and make it easy and convenient to use in order to foster its usage among trainers. The Pokémon Centers offer quick and free healing to keep trainers as active as possible. And the Gym Leaders and Elite Four serve as the goal/reward system to entice the trainers along their journeys. Everything is designed to hook as many people as they can into this scheme to produce as much energy as possible.
Now, the only remaining question is "What do they do with all that abundance of energy?" Well, Lt. Surge did say something about a war...
