Well, there aren't really any shows like it though.
If you're talking about Pre-FMA Bones shows, then I'd say it's most similar to Rahxephon in direction, music, and religious/classical story symbolism and allegories, but is still unique as it's very much a fantasy series. However, if you're talking about psych/sci-fi/fantasy series like Evangelion, Lain, Shin Sekai Yori, etc... it's not as hamfisted as the former 2, and not as slow burning as the latter (Seriously, Shin Sekai Yori doesn't get rolling until over halfway through, it's an amazing show, one of my favorites even, but 17 bloody episodes of foreshadowing really stretched my patience).
It's really one of a kind TBH. Also, it could be argued the Cowboy Bebop is its big brother as they both have the same character designer, writer (Remember, Cowboy Bebop had 2 writers: Shinichiro and Keiko), and music composer.
