I'm aware of that, and I'm not the biggest personal fan of the NCR to begin with. And I suppose that listening entirely to Yes Man isn't the greatest idea (since he suggested preventing Kimball's assassination), but I was never really given the information that without Kimball, the NCR wouldn't have been in the Mojave, and I assumed that his successor would simply press the same shit as he did.
If you played the Yes Man quests perfectly (that is, did the House quests until you complete IV, then betray him), House would tell you about Kimball's personal attachment towards winning the war (he has no popular mandate in California, so is trying to salvage his political career by 'crusading' into Vegas).
Kimball remaining alive isn't the end of the world (in fact, depending on your personal post-game headcanon, it can even be a good thing), and in fact makes remarkably little difference in the actual game prior to the ending, but there's certainly reason to believe that your life would be made a lot easier later on if he's dead.
