Most of that genre from what I can tell, is rubbish. But if written well enough, it has potential in terms of entertainment value. For fanfiction in general, your mileage will vary greatly in accordance to whoever wrote it and what is good or bad in terms of writing is partially subjective.
An idea I had was magic being a two way street, where magic effects ponies if ponies have magic but magic not having any effect on people if people don't have magic. Thus the ponies might have the misfortune of only having physical means available to fight against humans were it to come to a war. Of course, an opposite approach could be taken where magic effects everything in Equestria because it is a separate dimension. It is whatever you want to do with a story if you're writing it and it doesn't completely suck or need work to take it to the next level.
I would say even Earth ponies have magic, just not in the same sense as unicorns, same for pegasi. That is perhaps why ponies in general can manipulate objects despite not having opposable thumbs or certain limbs that in the real world, are needed for a lot of things to not be disabled. To have a civilization, a means of creating and using tools does appear to be required.
