Initially it didn't show up in the launcher, so I dragged the MOD file from the mod's folder and into the general mod folder; then it showed up on the launcher, but just did what I mentioned.

That is actually were the .mod file belongs to.
Wait, could it be that your mod folder has an additional folder within in it that you should take something out of? I don't have the AtE mod so I couldn't check..... but if you have notepad++ I'd open the .mod and check if the path is the same as the mod's folder.

And in the general "mods" folder in the CK2 folder in your Documents, is there a folder called "WTWSMS"? If no, maybe you have to move up it from a different folder.

The folder in the mods folder is WTWSMS-v.0.9.4, which contains all of the mods stuff. It does have one inside of it called WTWSMS, as well as several portrait MOD files, which makes me wonder if I have to unpack everything from there.

I can't rate where exactly Charlemagne is as never actually played it, the same also applies for SI but I also don't intend to buy SI (at least within foreseeable time).
But I do have to fully agree on what you said regarding the steam sales.
And a last note, the Holy Orders were not added with SoA, they did in fact exist before and they did fight you for free after the piety payment (And yes I do speak from personal experience in this case). What they did add is that at least the catholic orders may request permission to build castles and that males sent to take vows might end up serving in them, unless I am mistaken.
