Constitution and Defiant are a close second and third.

It wasn't extra special weapons grade cheese, it was regular cheese you buy in a shop. Tuvak said the ship was killed by the bacteria in the cheese. ALL cheese is made with bacteria. Why do Cardassi waste money on phasers and disrupters?

I've always liked the Romulan D'Deridex, the Cardassian Galor, and the Xindi Aquatic cruiser (I don't think it was given a name).

If we're talking Federation ships, I loved the shamefully underused Prometheus class. The Intrepid, Sovereign, and Miranda classes all had a nice look to them.

Yeah, the STO ships look awesome. I have too many favorite ships from that game to list. Current favorite is the Kelvin BoP though

There are actually two canon 'green' Romulan ships, and a great many non-canon, but I assume you are talking about the TNG one (D'Deridex).

It is rather cool looking, almost like a combination of the TOS BOP, and the BOP from The Search for Spock. It also showcases the advanced technology of NuTrek (I don't know why but I love that nickname for the reboot.).
