Generally the main challenge the Yes Man route faces is this: who takes charge after the Courier finally dies? You see, given that it is in fact the Courier him/herself which digs his/her hands into the dirt, settles the Mojave's problems, and builds connections with the people of the Mojave on a one-on-one basis, it's entirely believable that the people of the Mojave would happily unite under a good-aligned Courier. But while the people might trust the Courier's judgment and loyally follow his/her orders to the letter, and while we can generally rest assured that things will mostly go well during the Courier's reign, we've no guarantee that the Courier's successor will be competent or bear the same trust and support.
I might buy the Boomers gradually becoming integrated into Mojave society in general, but the Khans? That just doesn't seem particularly likely. They're Khans first and last, they live and die by that identity. I sincerely doubt they'd drop that identity and adopt civic nationalism as citizens of the Mojave, though that doesn't disqualify them from being potential contributors to the Mojave's public safety regardless. That's especially true if the Courier convinces Jack and Diane to stop producing/distributing harmful chems and start making medicinal ones.
In all, a good-aligned Yes Man route is my number two most favorite. Good call.
