I have a lot of puppets and I don't go on them very often. I want to know whether or not the apocalypse will wipe them out (if they'll cease to exist).

From what I know none of the changes are permanent.

The zombie thing is just a fun tradition your population will come back after the zombie event is over don't fret over it.

They will not cease to exist from the apocalypse, though it is certainly possible that their population will be reduced to zero. This only causes a change in the text, however, and you can still log in as normal.

No. Nothing during this apocalypse is permanent.

If you've got a serious pro-zombie faction in your region, they will hinder your progress, and you may get caught in the crossfire of superweapons. However, looking at your regional poll, you're probably going to be fine.

He means that they will (for the event) become zombies. After the event, they'll return to normal.
