1.) the co-pilot was a Muslim jihadist and the officials are covering it up.
2.) the crew was poisoned by toxic exhaust in the pilot cabin and the officials are covering it up.
3.) The flight company crashed an old plane to cash in on the insurance money and the officials are covering it up.
I haven't seen any "it was aliens" theories yet, but I'm sure they also exist.
EDIT: Newsflash: The co-pilot apparently underwent suicide prevention therapy a couple of years ago. This may sound harsh, but I wonder if it wouldn't be better to ban people from the pilot seat if they already have a medical record on that issue.
