There's Penny Arcade, of course. That's mostly it. I used to read so many webcomics, but I gave up on most of them. I'll admit, when I was a stupid teenager, I read tripe like CAD and Chugworth Academy. Glad I stopped that.

Sinfest always makes me chuckle.

freefall of course. along with numerous others. more numerous then i can remember the names of.
though none of them particularly regularly.
its usually only when someone mentions them, a thread like this one, that i remember,
oh yah, webcomics, i ought to go catch up with some of them.

well there is a shared world site that i even made a couple of minor contributions to myself.
it's a fictitious island grouping, set in the mid pacific, somewhere in time between the 1920s and 1940s.
furrys, seaplanes, and lots of really good story telling, some with and some without illustrations, some artwork and maps that are seperate from the stories. a place that has been fleshed out by multiple authors. kind of an online graphic apa of sorts.

oh yah, the place is called spontoon. its where they make nootnips, which is a kind of carbonated beverage. some of the artwork is "r" rated, like wwII pinups sort of thing. nothing overly explicit though. more like the flavour of 60s era argosy magazines, that sort of thing.

but then it isn't like, one web comic. its like, i know i already mentioned that, this kind of shared creative space, that everyone creates in harmony with its origeonal creators 'cannon', so to speak.

spontoon.rootoon.com, i think, although it's been long enough i don't remember for sure. thanks to the op of this thread for reminding me.

8-Bit theatre If you like Final Fantasy, YOU MUST read this!
Looking for Group Great artwork and story.
Gene Catlow Great story, decent artwork.
General Protection Fault Must read for Geeks, good artwork, GREAT STORIES!
College Roommies from Hell!! The Early stuff is bit funnier and less neatly drawn, but very good story and artwork gets better.
Sinfest ONE OF THE BEST webcomics out there.
Sister Claire, Pregnant Nun, Holy Crap! For some reason this idea is funny, and the artwork is very good.
Captain SNES This is just plan silly, but it works for me.
Sore Thumbs Great artwork, and good story (NOTE: Please read the archives first, or else the new episodes won't make sense!)

Ones I also like but series have ended/on hiatus/sporadic updates:
adventurers Great RPG video game comic! (ENDED)
RPGWorld another good RPG comic, but the creator basically killed it off early :( (on hiatus)
