My idea is to have transparency in flags so unusual shapes can be shown on a flag. For example, my flag would have the white area on the right side just transparent, like the Nepalese flag.

That's because the page background is white, and shining through the transparent part of your flag.
I think the effect you're after is more complicated than you realize. It will be destroyed if the site uses borders or shadows on flag images (it uses both), and even then wouldn't be obvious unless there is something notable behind the flag that can shine through it.

Dark theme applies a white background to flags. You'd need to query the author about that: Northrop-Grumman.
Actually, after a bit of snooping, it looks like he did it because people were accidentally leaving transparent bits in their flags and they didn't like how it looked.
