Depends on when the region of nation B updates. If a nation isn't in the region when the update comes along, any endorsement it has given to any nation there will be removed. If nation A updated in the region with nation B, its endorsement will not count in the region of nation C.

Either way, Nation A will only see its endorsements counted within one region: the region in which Nation A gets updated.

Sorry if I made it difficult to understand; I was tired.

Nation A endorses Nation B at 10:58 in Region A; Region A updates at 11:01
Then, Nation A endorses Nation C at 11:06 in Region B; Region B updates at 11:12

Will both endorsements count?

No only the endorsement of Nation A in Region A will be counted. It will have updated and wont be counted again until the next update 12 hours later.
